For what reason do FIBA not allow for the wearing of jerseys bearing the numbers 1,2 or 3? Only numbers 4 through 15 are legal.

Presumably because it would confuse referees when it comes to signalling?

Yes, it is correct that this is to avoid possible confusion with ref's hand signals, but the 4 to 15 regulation was in place long before the introduction of the 3-point arc. The original 'reason' for not allowing #3 was to avoid possible confusion with a 3 second call.

Note that FIBA enforces this regulation only for its own competitions. It allows leagues and other competitions run by any of its affiliates to approve the use of any numbers <100.
