Throw Metal Sonic into the mix between those two and he'll usurp both of them given his flexible definition of loyalty. It was actually because he got infected with Wily's Roboenza virus and went berserk. I still think the fight was rigged though, considering they never even bothered including Wily's ultimate weapon, Zero. There is talk that Ben (Wiz) is a massive Sonic franchise fan and would rig fights to work in their favour. When it came to Wily VS Eggman, a compromise was made so that they both lost. Honestly, I think that's a bit petty of viewers to assume, but it does beg the question of Zero's exclusion as Wily's trump card.

I don't know if this is really their logic or not, but I figure that's a potential reason for it. As for Metal Sonic, yeah, that was a pretty stupid way to handle it. Metal has no actual loyalty to Eggman save for when the doc forces its hand, but is still extremely powerful regardless. Possibly strong enough to take on Zero in a fair fight if you take one of the later incarnations, or even Neo Metal. Besides, Roboenza infecting Eggman bots would imply that the two ran on similar OS/AI systems to begin with. The two are from completely different worlds, so any viruses that were meant to affect one would need heavy adaptation before it could affect the other since the odds are likely that the two have very different styles. So that point's kinda bleh. (I know that's how it ended in-video, just saying.) Honestly, it should have been down to Metal and Zero with the two docs getting caught up in the crossfire and bailing or working together to try and stop their creations from getting too crazy. Zero pre-MMX is a feral destroyer while Metal just doesn't give a shit. Odds are good this confrontation should have come down to those two not only at each other's throats, but the two using everything in their environment against each other. Including their armies. And the other guy's army. And their respective doctors. And most of the surrounding city.

Considering how Megaman has the ability to adapt and gain technology from fallen Robot Masters (which was how he acquired his Roboenza infection during Megaman 10's story), it's more than likely that Metal Sonic shares some similarities with regards to that. Both scientists operate on a very similar capacity with regards to their machines, and I really love how they applied that logic to the Archie's crossover in Worlds Collide, where they basically mechanised Sonic's pals as Robot Masters, giving them the best abilities of both worlds. But, as you said, and as I've always said, it would've made more sense to pit Metal Sonic against Zero, as they're both adapting machines with an artificial intelligence and a complete disregard for casualties and property damage.
