Should the USA prefer to give aid money bilaterally (directly to individual countries or projects) or multilaterally (channelling it through United Nations agencies, World Bank, NGOs, etc.)?

Direct bilateral is as it sounds, and it is the quickest way to get money to an affected party. But direct payments usually are self-motivated and are concentrated were the US itself may look like heros, rather than where it is really needed.

Multilateral moves the money to a neutral party, and so they have the least bias as to where the money goes. However, organizations like the UN have a lot to deal with, and so some money may not get to the desired place in a tolerable time, if at all.
